where the & should be a ? |

If you indeed used ".php" as suffix, then you are in the case that cannot work.
It's the only suffix that cannot be used with our mods.
If so, you'll need to change it, and to, if your board is already indexed with the .php suffix, post here you new .htaccess, I'll provide with the required tricks to perform the required redirections.
If it's not the issue, than, you'll need to make sure you have the proper code in includes/functions_display.php, for the the topic_generate_pagination function.
