Search engines are not live,at least yet, you need all your pages re-crawled and re-cached to see changes in content taken into account. It's normal. Yep, they are 404's anyway, so you don't miss much Don't worry, things are definitely on the right way. Now that you start being indexed with proper URLs and robots.txt, you'll see your page slowly but surely go up in the search engine results list as they will have lasted online a bit.
