Hi,
Can somebody tell me ways to use AJAX on my site without any side effects? Or should I avoid it completely?

| there are no seo side affects. It does screw up click tracking and statistics.... but thats it. A lot of sites use it and there are no SEO side effects, if used correctly |

Yes, and it's very easy to find out what will bots see, just turn JS off and browse you site.
The only matter with AJax, is it should degrade nicely for bots and non JS users, especially for menus providing links, you want them to work without JS.
And when Ajax is used to bring content in the page, you must know it won't be in the page unless JS is on.
Sometime, this can become important, because, the Goal SEO wise is to have the most interesting content spiderable.
So all this put together make Ajax really Good to use for the user experience, bringing extra navigation comfort and some personalized content, but should not for the content itself, unless it'll degrade without content loss.
The check is easy as turning JS off
