I've just installed the SEO mod and my links are being rewritten but when clicked they are returning a 404 error. I'm sure I've overlooked something simple but just can't figure it out. I've temporary disabled the SEO mod until the problem is fixed.

When you have time, can someone help me out?

Did you generate an .htaccess and put it where the red message told you to (an NOT anywhere else) ?
Is mod_rewrite available on your server ?
