phpBB-SEO shows last topics on the index page only.

To clarify: You want that it shows the last posts instead?

There are no stupid questions. sync_url.php starts topic URLs synchronization, it can't hurt, as long as you don't interrupt the (short) process. The order doesn't really matter IMHO. I don't believe it will have a negative impact on your Google ranking if you did the required things correctly.
Make sure you've used 301-redirects if you made the changes with those. -> http://web-sniffer.net/

Is it possible that you've reuploaded a backup of the files (not the database) with the wrong settings in FileZilla (ASCII instead of binary)
or whatever program you use.
